After being denied a place in the Football League after finishing as Conference champions in 1995/96 because their ground wasn't up to standard, Stevenage Borough finally get that promotion with their second Conference title.  The club dropped 'Borough' for their debut in the Football League.

Chester City were expelled from the Blue Square League and their record was expunged.

Salisbury suffered a 10 point penalty after entering administration in September Worse still, by not leaving administration in the correct manner by the end of the season (by not paying off all their creditors) the club had to suffer a forced demotion. They dropped two tiers to the Southern (Zamarreto) League Premier Division. That demotion reprieved Forest Green Rovers from relegated to the Conference South.

At the Gateshead v Hayes & Yeading match on Saturday September 5th 2009 Gateshead's players refused to return to the pitch after a  40 minute delay following a broken leg suffered by one of their team-mates, Martin Brittain. The referee abandoned the match at 0-0 and Gateshead had to face a charge of failing to fulfil a fixture. They were found guilty, the score was allowed to stand and Gateshead were docked a point

Grays Athletic suffered a 2 point deduction for fielding ineligible players - Daryl Robson and Callum Leahy each played in one match and Sam Cutler in three.  Because of serious financial problems Grays were unable to compete in the Conference South in 2010/11 and dropped down to the Ryman (Isthmian League) North.

Salisbury were relegated to the Isthmian League North, Grays to the Southern League Premier and Ebbsflleet to the more traditional Conference South.

Newport County (champions) and Bath City (play-offs) were promoted from the Conference South into the Conference for 2010/11 while Southport (champions) and Fleetwood Town (play-offs) were promoted from the Conference North.
